I have honestly never tied Dany to that quote from Eddard to Arya, but it could fit. Yet if Ned knew Dany had a Stark connection, then he knowingly has left her to be a lone wolf, and that doesn't fit how I see him. However, he might not know that Dany is a Stark, but then his reason for protecting her so adamantly doesn't really make sense. Perhaps the quote is for us to think on and Eddard to impart to us, and has multiple meanings. If Dany is a Stark, it could certainly fit her as a lone wolf. A lone wolf and the last dragon!

Certainly if there is an R+L child, I think Dany is the best fit for the baby. And at times she does cloth herself in Stark colors, but in other times she cloths herself in violet. Or a tokar of blue even though she wanted to wear a tokar of green. Or a tokar of white and gold. Or a tokar of white with baby pearls. Something that might be Stark-like in Dany is that she prefers the simplicity of her Dothraki attire to the complicated gowns of Qarth or the Ghiscari tokar's. That seems Stark like to me. However, an interesting thing about Dany and tokar's is that she feels like she is donning her "rabbit ears" when she wears them, something that is disguising her true self. Does she feel this way about her Quartheen gowns, too?
A grey linen gown with pearls is interesting, because we do see Sansa and Jeyne Poole dressed in something similar for their weddings. I am just not sure what it says about Dany, since that gown is not associated with a wedding. The white and pearl tokar with red veils is associated with her wedding to Hizdar, but she always is in her rabbit ears disguise when wearing a tokar. Still, the clothing might tell us something.
While looking over her tokar color's, I came across this:

This almost seems like the boy could be a representative of House Stark. His father murdered, his elder brother murdered, his mother raped before she was killed (I know Cat wasn't raped but her remains were violated at the Red Wedding and we don't really know what they might have done with her body-yuck!) The boy (Bran) escaped with little more than a scar, but now the murders (the Bolton's) are living in his father's house (Winterfell). Dany denies this child his justice! I am not sure how that might related to her being a Stark, but I think it could be a hint of what might be asked of her in the future if she get's the chance to rule in Westeros.
As to the great wolf and the man wreathed in flame. Which are you thinking is Rickard, because he could fit both. He was burned in flames, so he could be a man wreathed in flames. Also a great wolf, but I don't think he can be both in that vision that she had.

One thing people forget is that Lyanna was much more about horses than wolves. She loved riding she is even compared to a centaur. Before Dany enters the fire she sees many images and one of which she is most fascinated is a gray horse with a halo of blue flame (crown of blue roses?).

I like the idea to connect the blue rose crown to the blue maned horse, especially since a nimbus is associated with saints, as rose crowns sometimes are. However, nimbus can also have ominous hints, since in Latin, nimbus translates to dark cloud.
While Lyanna is associated with horses and horse back riding, she is also strongly associated with wolves. She is one of the Stark's that are noted to be wolf-blooded and Howland's Harrenhal story refers to her as the "wolf maid" and the "she-wolf". People are associated with their family sigil's, and Lyanna is a Stark, so the wolf imagery will always connect to her.
