One reason I question it is the same on you asked earlier: would Robert put aside Cersei for no apparent reason? And that seemed like a serious plan. The information could be used in many different ways other than from the get go. It's a long way to go before Renly dies, so we'll see where I end up in the end with this.
If this is the case, then I think we will get an answer by the end of the series. I will tell you, if Renly knew but didn't use that to his advantage after Robert's death and putting forth his own claim to the throne to throw shade on Cersei's children, then it was a huge missed opportunity, as I see it. But that's just a personal opinion. One thing that is interesting is that Renly claims he wanted Marg to be Robert's queen, while Stannis says Renly's schemes would only make Marg Robert's whore. So, which Baratheon brother do we believe? Both are correct, perhaps. I find in unlikely that the Tyrell's would have given Margaery to Robert without the bonds of marriage, but stranger things have happened. And setting Cersei aside doesn't necessarily mean Robert would set aside the children of their marriage. That scheming could come later, after the Tyrell's already had a foot in the door. This option might echo Rhaenyra being Viserys I's heir, and how Alicent Hightower eventually managed to put her child on the throne, in spite of Viserys's decree that Rhaenyra was his heir.
Certainly, by the end, I think we will see how deep the Tyrell scheming has been. If it goes so far back as to Harrenhal, as you have suggested, then Ned might have blamed the wrong family for the fate of Lyanna, and possibly Rickard and Brandon's death's, as well. And while I am not sold on Mace's scheming ability, I try to keep in mind he has a Hightower for a wife, and Olenna for a mother.
In my head, I think the Hightower's are the family to watch for from the Reach, but the Tyrell's have certainly gained power and prestige since the fall of the Gardner kings.
Marg is in many ways a blank paper for me, and as only 15-16 I'm not that suprised she got into trouble, then again she would be no matter what with Cersei as good-mother... The interesting part to me is that plan they had before she was arrested, which will be cut to pieces when I get to it.
Loras is somewhat interesting, but most as an echo of young Jamie and other persons like we see here.
I am not sure what we are supposed to learn from Margaery's plot line, so far. Does it apply to Lyanna, and if so, in what ways? Does it apply to Cersei, and if so, in what ways? Since Loras's seem's to be our view of a young Jaime, then I can see Marg being the echo of Cersei. Cersei was no doubt scheming to get herself close to the Iron Throne and the power of the kingdoms as a teenager. But it might be more complicated than that, as our GRRM writes in layers and layers.
No one can plan around everything, so that's the hightened danger during war-times. How they really are handling that shaky ground tickles my curiosity, but it will be some time until I get there.
Seeing how they handle it will take some time for all of us to get there, since GRRM isn't giving us Winds anytime soon.
