I guess he technically did to these things. This could fit pretty well, but it's not a perfect fit by any means. He does misplace his dog and his horse, although he does get the dog back. And none of his companion's return, except there are hints that Stonesnake is still alive. The numbers are not correct, but they might not need to be. So far, Jon still has his sword, which is an argument against this tying together, just like Jon still having Ghost.
To be clear, we don't know what of each he is using. I see no evidence to say he wouldn't default to RL genetics when not absolutely necessary for the magical blood lines.
He has said, when discussing genetics, that this is fantasy and not sci fi, so I don't think he is using real world genetics. Mostly that is because I think real world genetics are too complicated and he wants something to be a little simpler to see, but that might not be clear until the conclusion of the story. Of course, than is just my interpretation, and you are certainly entitled to see things differently.
But real world genetics of eye color, for instance is quite complicated. In our story, GRRM takes the children of Cat and Ned and gives them either Cat's eye color or Ned's eye color. None of them have variations or combinations of these eye colors, only one or the other. Variations would happen in the real world, hence I feel the simpler answer is the best answer.
Well I mean there is every piece of evidence of lannistar and Baratheon interbreeding that Ned used in that example. Then there is Rhaelle.
We don't know that any of those Baratheon and Lannister's marriages from the past are tied to the direct line of descent of the Baratheon or Lannister line. Unless you have some information that I haven't seen. As to Rhaelle, I don't think we know she was blond, although she would have had a blond gene from her father. Her mother was known as Black Betha for her dark hair and eyes, and she could have passed this onto her daughter, just as she passed this dark hair color onto her just as she did Duncan. Certainly, Aegon V's purple eyes didn't trickle down into the Baratheon line of descent, although I guess one could argue that the gene might still be there, just waiting to be stirred up. Perhaps in Dany...
He would have to justify his coup and installation of Stannis, if it had been successful. He just never got the chance. I think that the logical assumption is that people would be very hesitant to believe that narrative if it won out, too, just as you say that people question the current narrative of Tommen.
He was betting first on Robert's declaration, but then when Robert died, this became harder. It would have come to war, between Joff and Stannis's supporters, and I think Ned was well aware of that. In the end, it would come down to conquest again, just like it did when Robert took the throne. Why would the general population not believe that Cersei's blond babies are not Robert's, if they can look at Robert's black haired bastards to make them question the situation. All it take is doubt and the whole situation with Cersei's children becomes quite unstable. Heck, Jaime was even willing to admit to it. He thinks of it as he and Brienne are heading back to Kings Landing. He wants to marry Cersei and he want's Joffrey to marry Myrcella. There is no reason to think this well ever remain a secret when a hothead like Jaime is willing to declare his incest bastard to the public as well as marry that child to his daughter, also a child of incest.
