I know that Ser Alliser saying that is supposed to be a threat, but the way the actor delivered it, it was almost (and I say almost) like he pitied Sam for a moment.

Sansa, if you are going to make a statement like that, you need to follow it up with one that convinces Ramsay that you're looking out for his interests as much as yours.
All you needed to say in addition: "A trueborn son will always have the better claim... if he lives."
Ramsay tries to scare her, but you need to follow it up before he can come back, by saying: "You want to be the Warden of the North, and I want our son to follow after you. If we want to get these things we need to work together to make sure that they happen."
Showing that you're not afraid of Ramsay and that you are willing to do what it takes to help you both, is going to win him over. He'll try and test you then on how far you're willing to go, and that's a test you need to pass. That is, if you still want to try and manipulate him.
