This also makes sense, in terms of motivating Lysa via her way over-the-top maternal instincts. But I think LF would have wanted to take out Jon anyway. The highest office LF could ever aspire to was Hand of the King. Everyone was certain Ned would refuse the honor. Catelyn made him do it.
Once Jaime turned down the offer, who else but LF would accept? The Lannisters seemed fond of LF's willingness to put the entire realm into the debt of House Lannister.
Keeping Stannis off the throne and becoming hand were LF two biggest goals at the start of the story. LF leaked the incest to Stannis knowing his honor would make him do something about it but Stannis is pretty friendless and it looks incredibly self serving.
Then Stannis unexpectedly goes to Jon Arryn who Robert might listen to. By eliminating Jon he frees up Lisa for marriage in time and perhaps raise himself to the hand shop. I mean he was Jon Arryn's protege. I am not sure that Ned becoming Hand was the obvious choice. Ned and Robert hadn't seen each other in over a decade.

Indeed especially if heard about Pycelle taking care of him. He knew war was coming so he fled to Dragonstone.
What about LF leaking the story to Ned? He knew Ned was honorable like Stannis, but he gave him the option to change his mind. You think LF was banking on Ned acting like Stannis? I wonder if he was actually hoping Ned would heed his advice.
I think if someone is useful to LF, he keeps them around, and would've done the same for Ned, had he gone with Renly or gone along w/LF's original plan.

Wouldn't Stannis be the natural victim-to-be under this scenario though? Jon Arryn was LF's mentor, he gave him everything he had and chances were that while LF could not ascend to being a hand, he would become an even more important person while he lived. By having Stannis killed, Robert would still get nervous about Dragon Stone and Targaryans and even if Jon Arryn told him about the incest, the whole realm would have gone to war.
I personally am under the impression that JA knew about LF and Lysa. It wasn't just the incest that he was investigating, he was suspicious of Lf too and THAT is why he had to die. There are speculations that SR might not be JA's but LF's, twisting the situation to be about Robert's kids when it was about Jon's, would be interesting. Basically LF killed JA and took advantage of the situation with Lannister incest.

I am fairly sure that Baelish slipped the information to Stannis about the incest. Indirectly of course. If the incest comes out at the wrong time Stannis becomes heir and Cersei's first move at the signs of incest getting out is to kill Robert which makes Stannis King.
Baelish wouldn't do well under a Stannis kingship. So by giving Stannis the incest rumor it would further the bitterness between the brothers. Of course the incest would make Stannis hair so there is no way to make it seem not self serving.
It's possible that Jon Arryn knew about Baelish and Lysa. I don't think that Sweet Robin is Baelish's though. Either way Jon dying prevented Stannis from outing the incest too soon. It also frees Lysa and the Vale open to marriage in time. Also he might take Jon's role as Hand of the King. Then help reveal the incest and neatly eliminate the Lannisters. Then Robert chose Ned and the rest is a series of moves to keep himself secure and Stannis off the throne.

Now the time line is hazy and Baelish was half dead but we know that Baelish sent a letter to Cat early during the war. We don't know when she got it and Baelish's castle doesn't have a Maester. So we don't know how long it would take him to send it. Now what if that letter was information about Rhaegar and Lyanna? Then Catelyn just burned the letter unread. I am just thinking about how ironic that would have been.

I absolutely think Baelish would have kept Eddard alive if he had been willing to play ball. Eddard made a losing move and Baelish isn't one to go down on a sinking ship for honor.

My theory is: Littlefinger is the one behind the Rhaegar Lyanna kidnapping rumor and that it never really happened that way. "Rhaegars rebellion was based on a lie". Whose lie? Who made it up? Petyr had every reason to make up such a thing and place the crownprince in the middle of events. He was in the Riverlands as well when the abduction happened. Brandon was the motive. He hated Brandon and wanted to get rid of him. Petyr himself was powerless and little and he found that he could just make others play his game. He knew Brandons temper, he knew he was very sensitive regarding Lyanna. And he knew what Brandon would do: riding heated minded to Aerys. It worked. A rebellion happened and Littlefinger tasted the power of chaos. He is the master of manipualtion. What is he up to? The Iron Throne?

Plausible but I don't think the timelines add up. Plenty of players well before Baelish was playing to get the ball rolling to get that started. See the Harrenhal Conspiracy for more.
