I am a firm believer in RAD and ALJ (props to SlyWren). I just want to touch on a few things, and submit a few theories for consideration about Ashara.
Dany's vision in the House of the Undying is the biggest evidence for Ashara being her mother. As SlyWren points out, Dany is the “Child of three” and “The Dragon needs three heads.”
Rhaegar needed a third child and Elia physically couldn't give him one. So they needed a surrogate. Who else to turn to? How about a fellow Dornishwoman, one who is conveniently around King's Landing as one of Lady Elia's companions at court? Who happens to be the sister of his best friend. So what proof is there of this?
Dany has Ashara's eyes. In this House of the Undying vision, Dany is LITERALLY seeing through those same eyes, her mother's, Ashara, who is standing in the room geographically where Dany is standing in the vision. This is why Dany can't see her. She thinks it's just Rhaegar, Elia and Aegon. And that he's speaking to either Elia (like a memory) or Dany herself (like a magic communication). But actually she's speaking to her mother Ashara, who physically stands in her place. And Dany sees out from her eyes. Which is why she can't see her mother there in the room.
Ashara is being asked to surrogate a third child by Rhaegar and Elia. To fulfill the prophecy. The Dragon must have three heads.
I also believe Ashara Dayne is alive, and is Quaithe.

Also, I believe Ashara is the Knight of the Laughing Tree.
Ashara is a Dornishwoman. Dornishwoman are trained in martial arts, unlike most of the rest of Westerosi ladies. It's likely she would've grown up tilting and sparring with her brother Arthur and the master at arms.
Dorne is also famed for its sand steeds. Dornishwomen are deft riders and jousting is 90% riding skill.
I think Barristan helped her with the mystery knight armor and her act of courage in avenging Howland Reed's honor is what caused Barristan to fall in love with her. Food for thought.
