I have a few quips that might address this.
First, you assume Ned has kept a secret. If Jon is his son, he hasn't. Ned+Ashara would mean that Ned has told the truth about being Jon's father for all these years.
Ned+Wylla means that Ned was honest with Robert Baratheon, as well as Catelyn and everyone else.
Second, if Jon is the son of Arthur Dayne and Lyanna, that means that Ned was present for the deaths of both of Jon's parents. Ned was also directly responsible for Arthur's death. And, if Jon was born via medieval C-section, which I believe he was, that means that Ned was responsible for not only Jon's father's death, but caused his mother's death as well.
These are not easy topics of conversation, and it isn't hard to see why Ned wouldn't want to talk about them.
It should be noted that rather than be consumed with paranoia, Ned doesn't give a shit about politics, nor Rhaegar. If Jon is Rhaegar's son, that makes no sense.
Its easy for the series to see why.Wow factor,and a payoff.
In the books its also easy.My contention is that Lyanna on her death bed told her brother don't tell X person because he would kill him.
Ned has always been fiercely protective of Jon yet he still sent him to the Wall.Where his uncle was.Ned didn't even want that.He wanted Jon to stay at Winterfell.
Ned decided what protecting Jon looked like because Lyanna most likely said.
"Please watchover and protect my boy."
That's it.
But also what is the story and what is the truth? Over and over we are cautioned about that in this series.Even in the show we are cautioned about "stories."
