Brandon was twenty, Petyr was scarcely fifteen". Not sure of the timeline but this was surely before the supposed kidnap of Lyanna. That is where I got the age I was going by.
That's a mistake. Petyr is still "shy of 30" in AGOT in 298.
Double checking the TL when the duel took place, it was when Brandon was 20 (and he was born in 262), that pushes the duel back to 282, which means Lyanna was abducted before the duel took place.
Additionally "scarcely 15" could also mean he was 14, nearly 15. But, Petyr can't be both 15 at Brandon's duel, and not yet 30 in 298, ergot, he wasn't exactly 15, but younger.
You are right and I believe there is an additional reason. If I recall correctly Cat made a reference to Petyr being laid up for two weeks before being shipped home. I'd still like to hang something on the little rodent.

We're told he was sent home to his father on Hoster's orders, by Catelyn. And I imagine Petyr remained there until he was a "man grown". What he did after that is a question...
Though of course, I could see Petyr perhaps being a "Guccio Baglioni" to some Braavosi courtesan... but that'd be an alternate time line fan fic that I'd like to imagine and possibly write. In that alternate timeline, he goes to Braavos to "make his fortune", running away from his aging and sickly father. He tries to drown his sorrows on Catelyn with a high priced courtesan that he wastes his money on because of her red hair. He borrows from the Iron Bank to pay for the courtesan... and doesn't pay up immediately. She turns out to be an agent for the Iron Bank of Braavos--and she sets it up so that Petyr is caught off guard by the Iron Bank official who comes in just as they're finishing the act, and Petyr gets extorted into returning to Westeros (though he doesn't want to) and being the Iron Bank's secret agent in Westeros. It's with that in mind that he's told to become a Customs Official in Gulltown to help with some illicit trading going on that benefits the Braavosi. Petyr returns to Westeros, finds his father has just died and then writes to Lysa asking for that job.
Lysa gets him the job and Petyr starts it out only doing it for the Iron Bank's favor... but then his mind starts to work and he realizes that he rather likes this job and he realizes he could cook the books so that he could pocket some money and then pay off the Iron Bank faster. This propels Petyr to get a hunger for more power and money.

Your fanfiction sounds a bit like my psuedo headcanon for Baelish. He has too many connections to Braavos and the Iron Bank and Faceless Men for it to be nothing. Baelish as a agent of the Iron Bank is the most probable one but his use and knowledge of poisons points towards Faceless Men. Maybe both? I figure he did leave the Fingers after he healed, since we see how much he loathes the Fingers. Going to see the Fatherland makes a lot of sense to me.
If Martin didn't hate fanfiction so much you should totally write it and I would help. Baelish's Braavosi Adventure.

It's admittedly an overstatement, but I find it interesting that Jon's eyes are darker than other Starks, and that he was dark where Robb was fair.

Jon's eyes were a grey so dark they seemed almost black, but there was little they did not see. He was of an age with Robb, but they did not look alike. Jon was slender where Robb was muscular, dark where Robb was fair, graceful and quick where his half brother was strong and fast.

While that is certainly a plausible interpretation, there's nothing particularly concrete in this passage to suggest that Bran is describing hair color.
And notably, book-Jon's hair isn't very dark. It's brown.
